for some application one works better over the other and I can't quite figure out which is best for what!

Hello,
"A" stands for a new, general purpose algorithm optimized for web pages. "B" uses a classic machine vision algorithm based on edge detection. For typical websites we recommend to use A. Method B will be useful if your website or image changes color, as method B is color-blind (it looks at shapes and shades of grey).
Yes, sometimes one should better experiment with both options. The good news is that the iMacros version 7, which is coming out soon, includes advances image recognition algorithms, that are much more robust than the current ones.
